AssaysemployingcrudeextractsfortopoIIactivitybaseduponrelaxationofsupercoiledDNAcanbecomplicatedduetothepresenceoftopoIinpartiallypurifiedfractions. Additionalcomplicationsarisewithcontaminatingnucleaseactivity(duetoMg++)whichdegradeornickthesupercoiledsubstrate. TheseproblemscanbeavoidedbyusingacatenatedDNAsubstratepreparedfromthekinetoplastoftheinsecttrypanosomeCrithidiafasciculata. KinetoplastDNA(kDNA)isanaggregateofinterlockedDNAminicircles(mostly2.5kb)thatformextremelylargenetworksofhighmolecularweight. Asaresult,thesenetworksfailtoenteranagarosegel.UponincubationwithtopoII,whichengagesDNAinadoublestrandedbreakingandreunioncycle,minicircularDNAsareeffectivelyreleased(decatenated).
